Every morning when I log into the game for the first time my Burning Pools always looks like this:

    No phoenix visible.

Only after collecting the mana does the phoenix appears again:

afaik, building animations always stop when the building stops producing (so if its fully full).
I assume its full after a night?

Not sure, will check tomorrow morning.
I thought I collected the mana before going to sleep and was back within the 12 hours it takes to fill up completely.

Looks indeed related to production being full or not.
Compared to other buildings which stop producing this one is rather visible. Never really notice it for the other buildings. Maybe they can change the animation so that only the fire stops burning when production is full and the phoenix is always visible.

Good catch! In this case there indeed should be a somewhat different animation when the building is in Idle state :)
